As you are the upstream maintainer of the program, you can maintain the
debian directory in a separate portion of your CVS/Subversion/etc
repository.

Or even an non-existent one, that gets integrated when you checkout your
debian directory from the repository.

Yes, this is "the right way" for non-native Debian packages.
