Build your own package with a higher version number or put it on hold.
May I suggest another solution? Apt could adjust the package
buildnumber from 1.2-1 to 1.2-1.homebrewn.
Would it be hard to implement such a thing?
Or, it may be just as simple as adding an option in the
configuration-file.
The first one has the advantage that you can see if it's homebrewn of
precompiled.
The second one is probably easier to implement.
