I had a bug like this with earlier xserver-xorg-core. The BIOS
PreferredMode of the first output was overriding the xorg.conf
PreferredMode of the next output. Since VGA-0 is listed before DVI-0
with the ati driver, there's a good chance it's related and that the fix
for my bug was actually incomplete.

Can you send the corresponding xrandr output? I will forward your report
on the upstream bugzilla.
