What do you have in your .xsession? Mine seems to work fine, I will try
to reproduce the problem with your .xsession here.

Also, please check the output of xmodmap -pke after starting X so that
we are sure that the xmodmap changes were not applied at all (and not
just applied to the keymap but not used by the server for some obscur
reason).
