You appear to have a motherboard that the PCI bus handling code in XFree86 4.3.0 doesn't deal with well; a lot of "phantom" buses show up, and this *may* be confusing the X server into not knowing where to find your video card. The good news is, I have backported what claims to be a fix for this problem from XFree86 CVS to Debian's SVN repository for our XFree86 packages, and if you can build and test packages from the "SVN trunk", you will be in a position to confirm whether this bad PCI bus handling is the problem, or if something else is going wrong as well.
