You might add
Option "XkbDisable" "true"
to /etc/X11/XF86Config-4 in order to determine whether this bug
is due to xkb. In this case, run
xkbcomp -a -xkb -o /tmp/xkb.log :0
and see if you can find anything strange in /tmp/xkb.log.
