According to lspci -v the USB controller has not occupied any IRQ, still it still did not help on the IRQ problem.
XFree86 still sais:
(II) MGA(0): [drm] failure adding irq handler, there is a device already using that irq [drm] falling back to irq-free operation (==) MGA(0): Direct rendering enabled
I tried both the Matrox driver for 4.3.0 and the original mga_drv.o from your xserver-xfree86_4.3.0-2.cg.1_i386.deb
