You should definitely package ssaha2 (http://www.sanger.ac.uk/ Software/analysis/SSAHA2/), rather than the original ssaha, if the licence will allow it. The original SSAHA is pretty much dead, and SSAHA2 has new features enabling it to run well on much smaller hardware than previously.
