Serial transmission is when one line transmit 8 bits by 8 clock ticks. Parallel transmission is when 8 lines transmit 8 bit by one clock tick. Here is not really a protocol, because the kind of communication depends on HW as well: wiring, parts, communication partner. As of protocols, wiring and parts you have to go for the specific manual. Note that 'serial console' in Linux usually designates the system's boot up messages, that also can be picked-off some pins and watched remote. The non-X user interface entered by [alt]+[F<n>] is called 'Linux console'.
