Sounds like "set mouse=a" is active.

Do in a running vim
  :set mouse-=a
and check whether you get better copy+paste behavior.
If it helps, put
  set mouse-=a
into your ~/.vimrc or globally into /usr/share/vim/vimrc.

Check ~/.gvimrc and /usr/share/vim/gvimrc for "set mouse".
Maybe you find something better than my proposal.
