Just comment them out unless it's meant to be an eternally air-gapped
machine.

Maybe - the more up-to-date your Squeeze is before the upgrade the less
likely you are to have problems. You can use apt-zip and a removable
device to do this.

You have backed up *everything* remotely important right?

To be more certain you should tell us what you have running on the box -
some applications can be problematic

You could post the output of "dpkg --get-selections | grep -v deinstall"
to a pastebin
