And which ones are obsolete -- the user equivalent of configuration
files, which are properly tracked by the package manager?

The violence option? As in, mv all the .files to a backup directory and see which ones get re-created in the course of your usual daily activities? (Then mv them back, one by one.)
 
Should there be?

Sounds like a feature request (or a chance for a DIY).
