I'm not a kernel exprert, but I use *--revision* command line option to distinguish and create different kernels with different configurations or for testing purposes :

$ fakeroot make-kpkg --initrd --revision=x.x kernel_image <kernel_headers>

here *x.x" is the actual kernel revision (your own private revision) you are going to create.

Does this solve your problem?
