That does not sound like the "true" beep (the one coming from the 
motherboard) but a system sound (which outputs to the external sepakers). 
I'm afraid you have lost the real beep, not only under emacs but on the 
whole system :-?

Hum... I'm starting to remember that GNOME changed something related to 
this not so far ago and now canberra handles this.

Here it is one bug opened for this matter:

Metacity should not handle sounds for system bell events

So maybe we have to focus in making emacs to play fine with canberra but 
I'm totally lost here, let's see if someone else can provide any tip.
