My point is that it's idiotic that removing swfdec (to install, say, gnash)
removes all the GNOME packages, not just the metapackage.

Are you sure it isn't trying to remove them because they were
autoinstalled, and now the package that depends on them (the
gnome metapakage) is gone?

apt-get would only remove the meta-package and leave the other packages.

It would, however, nag you about the auto-installed packages, telling you how to get rid of them. If, however, you wanted to keep (some of) them, just "apt-get install" them, and apt-get will learn that you want to keep them.
