I don't think that matters. More interesting questions may be whether
you want to share some partitions between the two installations (/home
and/or /boot).

That depends on the usage and partitioning. If you are using two drives
on the same channel simultaneously, that is probably slower than
attaching them to different channels. So, if you put Debian and Suse on
separate hard disks you will probably never use them at the same time.
In this case I would attach both of them to the primary channel and the
CD/DVD drives to the secondary channel.

Only if you also have Windows running on the same computer.
