installing Debian broke Windows booting

I was running Xandros 3 but after the recent updates to Xandros, I was unable
to install Unreal Tournament 2004, so I installed Debian so I could install
that game. The problem is that I play two other games that will run only on
Windows (not WINE or Cedega, I tried both) and after installing Debian, I can
only boot Windows in "safe mode". I could reinstall the Windows partition
but if I do that, I will probably be unable to boot to Linux. Since this
Debian system uses GRUB and not lilo, I could not make a boot disk (a floppy)
using the mkboot command. I have my Debian Sarge "netinstall" CD and my
machine can boot from a CD.

Someone on a Debian IRC channel suggested I mount the Win98 SE partition in
Linux and copy the needed file (krnl386.exe) to /windows/system on the Win98
partition and I did that, but the machine still would not boot to Windows.

Is there a way out of this without having to reinstall Linux?

thanks
