I know it's rather annoying when you're switching kernels often, but if
that's not the case as it is here you might just try the default way
when using the NT bootloader.

Boot into linux from your floppy and install lilo into the MBR of the
partition you chose to boot linux from (small e2/3fs), then extract the
bootsector you just installed to the partition where your NT bootloader
is located

dd if=/dev/hda3 of=bootsect.lin bs=512 count=1

where hda3 is the partition unto whichs MBR you installed lilo to. and
be sure to run that command on the NTLDR partition.
then restore your MBR via the Win2k CD-ROm as has been said before and
add a line like this

C:\bootsect.lin="Debian GNU/Linux 3.0"

to your boot.ini on the partition that you boot windows from.
You'll have to run lilo and the dd ... part every time you install a new
~  kernel or you wont be able to boot it, if you deleted the kernel you
were running last when having made an image of the MBR you wont be able
to boot linux from the NTLDR at all.
