I upgrade every day, and had a fresh reboot 3 days ago. Ntp is working fine
with about 6 higher strata servers.

Check and make sure something weird didn't happen in anything common to
your two machines (kernel source, network/firewalls, higher strata ntp
servers, hotplug loading a module that you never used before, etc).

Use ntpdc "kerninfo" and make sure everything looks sane.  Check syslog and
make sure ntp is being able to sync/discipline the RTC.

Make really sure you are not running something that is slowing down the
clocks in the machines' CPU, etc.
