Check the BIOS if it there's any virus protection enabled for disk or
mbr. I remember this issue once on a mboard with such feature.
What partitioning tool are you using ? hopefully fdisk !
Does it give any err msgs when you save your new partition table ?
You can also have a look at tldp.org. There's a howto explaining Windows
+ FBSD + GNU/Linux on a single disk.
