I put both in:
9.9.9.9	myserver	myserver.mydomain.com

Sendmail etc need the fully qualified name, so it needs to be there. The short one just saves you typing.

I'm actually thinking it needs to be the machine name only because if you are running multiple domains on a machine you need to be able to tell the difference for email and web services.

The configuration of the rest of your domains is often done in DNS, or in mail/web server config files rather than in the hosts file.
