kernelling the debian way

Question about make-kpkg ... when create a new kernel image for an ACPI
patched kernel the .config file gets overwritten and there are changes in
the values of the .config file. Another person has reported that it
doesn't happen when they use the non-Debian way. Is the patch dictating
what happens to the config file? or is it something else?

For me the ACPI module lines are changed from M to Yes. For the other
person, working on a different kernel and with a different patch, it seems
as the some of the lines are actually deleted from the .config file...
