Don't install windows.  It doesn't care about others and will
overwrite your MBR regardless.  Or you could remove the disk with LILO
and then install windows.  The most common technique is to have a boot
floppy ready to boot Linux and reinstate the proper boot loader.

I'm not positive, but I believe W2K insists on having at least a small partition on the first drive (previous versions of Windows definitely did). And dman is correct; W2K *will* overwrite your MBR.

What I'd recommend in the future is to install W2K first, on the first drive, and then to install Debian GNU/Linux second, on the second drive/partition. Much easier to get working.

Assuming that you can install W2K on the second drive without losing anything but LILO/mbr, once you have it running, you can boot off your Debian boot floppy or CD to get enough control to restore LILO. But the exact steps depend on your partitioning scheme, etc.
