The way I understand the system, it works like this:
Each package may install a file in /etc/logrotate.d (normally using
the package name) to `hook into' the logrotate service. The file
/etc/logrotate.conf would be used primarily for local entries. (This
makes life a lot easier for package maintainers.)
As it happens, Debian has some log files which do not really belong to
a single package (e.g., wtmp and btmp), so they are placed in the
general /etc/logrotate.conf file.
