/etc/X11/{k,x}dm/Xservers is the place to set it for kdm and xdm, gdm is
probably the same.  They are conffiles.

LyX was mentioned in the original post... ~/.lyx/lyxrc is where you
override the resolution reported by X (and choose the default zoom
factor).
