Are you running gpm, the text-mode mouse server?

If so, try stopping it while you run XF86Setup:
 # /etc/init.d/gpm stop

XF86Setup itself seems to have issues with PS/2 mouse 
detection and GPM; once you're ready to run X you can 
start it again.

If that isn't the case, can you get GPM to work?
