You can add the folders in Your ~/.muttrc like
mailboxes ! = jmb != thomas !=rainer ! =debian-de ! =debian-us !=debian
mailboxes ! =isdn ! =~/Mail/slink ! =tex ! =Mail/mbox ! =sahrens
I don't know if the '!' is always needed, but it works
