Creo que el ntpd atiende en un puerto, no me acuerdo en cual, o sea no es solo cliente 
sino tambien servidor ntp, creo que tenes que abrir el puerto en el firewall.

Podes probar de lanzarlo con strace y ver en que puede estar fallando.
Y creo haber leido hace algun tiempo que el ntpd puede tener algun problema de seguridad.
