As-tu à un moment ou un autre installé tout ou partie de grub-pc ?
Sur un debian squeeze/sid installée récemment mon grub a un comportement étrange : il boote sur
/boot/grub/grub.cfg comme s'il était en grub-pc alors que je continue à utiliser legacy.
D'ailleurs un update-grub (sans options) met à jour menu.lst inutilement.
Chez moi:
dpkg -l | grep grub

A tout hasard, vérifie /boot/grub/grub.cfg
