No surprise ... MarkIV is at best very experimental.

Checklist:

* So you did change /etc/texmf/texmf.d/05TeXMF.cnf

  There is a bug in README.MkIV, the fix will come only with tex-common 1.10

* did you set the env var TEXMFCNF?

  export TEXMFCNF=/usr/share/texmf/web2c

* did you call luatools --generate --verbose and did it output a lot
  of things:
