Have you tried dvipdfm? I have always had good results with it. We can help
better if you can post a small test file which reproduces the problem.

BTW, you can also typeset latex kind of documents using texmacs. It can
export the .tm files to .pdf. That may be a quick work around till you
figure out a solution for this dvi -> pdf issue.
