Now I understand also why it fixed your system:
the configure of texlive-base-bin calls fmtutil-sys --all, and fmtutil
check for the availability of the format and does NOT exit with error if
a mentioned format is not available. Since mf.ini is in texlive-base,
the format is not even tried to be build.

No, because as you said, also mf.ini etc are in texlive-base. We have to
move the format generation from texlive-base-bin to texlive-base, ie
patching the generated format files.
Agreed on this?
If yes, I will try to hack a solution ...
