What is the output of
dpkg -l xmltex
ls /etc/texmf/fmt.d/
grep xmltex /etc/texmf/fmt.d/*
I suspect that you refused to upgrade xmltex's configuration file (or
that there's one more bug in xmltex's configuration file handling).
