Strange, I cannot reproduce this. Can you send me the file
/var/lib/texmf/web2c/fmtutil.cnf
PLUS the output of the following commands:
ls -l /usr/share/texmf/web2c/
ls -l /var/lib/texmf/web2c
ls -l /etc/texmf/fmt.d/
ls -lR ~/.texmf-var
