What a pity. The point is that there are two explanations.
One is that you changed /etc/texmf/texmf.d/00TeXMF.cnf or
/etc/texmf/texmf.cnf yourself, and upon upgrade, refused to accept the
change when dpkg or ucf asked you (which is the default choice for
dpkg). In this case it's not a bug, it's what you chose (although we
will change the wording so that the change looks more important).
The other is that there is in fact a bug, probably in the way we handle
ucf.
I don't have an idea how we could find this out now.
