Please show us the outputs of the followings;

1) kpsewhich --format="web2c files" fmtutil.cnf
2) grep VARTEXMF /etc/texmf/texmf.cnf
3) grep VARTEXMF /etc/texmf/texmf.d/05TeXMF.cnf

1) should return "/var/lib/texmf/web2c/fmtutil.cnf"
2),3) should contain the following lines
VARTEXMF = /var/lib/texmf
TEXMF = {$HOMETEXMF,!!$TEXMFLOCAL,!!$TEXMFOLDLOCAL,!!$VARTEXMF,!!$TEXMFMAIN}
SYSTEXMF = $TEXMFLOCAL;$TEXMFOLDLOCAL;$VARTEXMF;$TEXMFMAIN
