The policy states that modifications to files under /etc must be
preserved. It is considered bad practice to rely on the
administrator to read notes in comments, discouraging the direct
editing of files to work around the requirement, such as found in
/etc/texmf/texmf.cnf:

As I cannot satisfactorily argue that this is a policy violation,
I am merely filing a wishlist bug. Please take one of the following
two steps:
(a) implement a means to preserve changes made to
/etc/texmf/texmf.cnf directly (probably not trivial).
(b) make update-texmf write to /var/lib/texmf/texmf.cnf and use
a symlink (or modification to the code) to refer to this file
instead of the current one under /etc.
