Is the following output the same on your system?

kohda@nsx:~$ ls -l /usr/share/texmf/dvipdfm/config/config 
-rw-r--r--    1 root     root          833 2002-12-26 01:57 /usr/share/texmf/dvipdfm/config/config

If it was the same then 

- what is the output of "ls -l /var/lib/texmf/web2c/texmf.cnf"?
- what is the output of "update-texmf -v"?
- (almost hopeless but) please try "mktexls" and re-install.
