just add new sizes for the pool_size at end of the file:
/etc/texmf/texmf.d/95NonPath

% settings for pfdtex
   pool_size.pdflatex = 500000
   pool_size.pdftex = 500000
   pool_free.pdflatex = 47500
   pool_free.pdftex = 47500

the values are the same as for pdfjadetex, in the same file.

This should be modified by creating /etc/texmf/texmf.d/96private
(or something you like) with the above contents and run 
"update-texmf"

We added an explanation on this new scheme in the latest
tetex-bin in sid (but not in woody's tetex-bin, sorry for that).
