Easiest way to do this:

Create a minimal texmf.cnf which ONLY lists those key parameters which
you need to have large (i.e., things like pool_size).  Stick it
somewhere in your build tree, say debian/texmf.cnf, and then export
TEXMFCNF="debian:" while running TeX and friends; this will allow your
settings to override the standard system ones while setting everything
else to be standard.
