Well, /etc/texmf/pdftex/pdftex.cfg is not sufficient
for TeX system but there should be a symlink
/usr/share/texmf/pdftex/config -> /etc/texmf/pdftex/
Please check if "ls -ld /usr/share/texmf/pdftex/config"
will show the above symlink.
Then show us the output of "kpsewhich -prog=pdftex pdftex.cfg"
And for completeness, please show us the output of
"env | grep TEX"
