I'm not even convinced the fontdesc file is necessary at all,
assuming that you're using the drivers that come with teTeX. From
what I can tell, fontdesc files were used to tell DVI drivers
where to look for fonts. Now that those drivers are Berry-ized,
they use the kpathsea library to find their files.
I did a bit of poking around on the machines and TeX systems I
have available:

None of these systems have fontdesc files, and all of them work
fine.
If the fontdesc file *is* still needed for something, it's not
clear to me that it would be needed for anything but PK fonts.
If there is a genuine need for fontdesc files, it shouldn't be
that difficult to add some tests to determine the configuration of
the system the mkfontdesc script is running on, and generate
fontdesc files in the appropriate locations.
