The main difference seems to be "8390: module verification failed:
signature and/or required key missing - tainting kernel" being emitted
in the kernel output for the latest image.

At least it tells us that the change happened sometime between Debian
4.3.3-2 and 4.5.2-1. I do see this in the 4.5.2-1 changelog:

  * module: Invalidate signatures on force-loaded modules
  * linux-source: Fix up module signing configuration in included kernel
    config files

But while that might explain the message, AFAICT the modules still
aren't being bundled in the initramfs or are being built directly into
the kernel...
