I only ever delete mail from within Kmail itself, so I haven't run into this.  
My wife occasionally uses a webmail interface to our imap accounts, though, 
and she does have this happen at times.

I had turned this option off, so I didn't notice that it seems to have 
disappeared in 3.3.

Does selecting the "File -> Refresh Local IMAP Cache" menu item fix things for 
you?

What does "Compact All Folders" do to IMAP folders?  I'm afraid to try it.
