With the following configuration files it all works like I want it to:

jeroen@debian:~$ cat /etc/NetworkManager/NetworkManager.conf
[main]
plugins=ifupdown,keyfile

[ifupdown]
managed=true

[keyfile]
unmanaged-devices=*,except:type:wifi,except:type:wwan,except:type:ethernet


jeroen@debian:~$ cat /etc/network/interfaces

source /etc/network/interfaces.d/*

# The loopback network interface
auto lo
iface lo inet loopback

# The primary network interface
