i have the same problem. i've found a (an annoying one mind you)  is to move the mouse around
until X is completely started up again, after having logged out from X. when X quits, i start
moving the mouse, until the point where the big black X disappears. then it works. otherwise, 
i get a non-functioning mouse.

i don't know what it is exactly, but it seems to be an X/gpm thing going on.
