Fair enough. (Although I'd rather touch the generated files in debian/rules than patch upstream makefile.)

2) when you need to patch one of those files (it was required in a previous version of the package).

dpkg-source is supposed to set the same mtime on all patched files, so this shouldn't be a problem.

I see the following warnings in the build log:

Lintian says: P: peg: no-upstream-changelog
I see that upstream does maintain a changelog on the project's website. You could ask him to include it in the future tarballs.
