The file debian/files is removed by dh_clean. Check that you don't call
dh_clean somewhere unexpected. For a multi-binary package you may have to
use dh_clean -k.
If you're not using debhelper, you should show us the rules file. I'm
using dpkg-dev 1.4.1.6 without problems ...
