The .orig.tar.gz tarball should be as close as the original as possible.
(And in 95% of cases, it actually can be the same).
If you are able to create Linux binaries without removing the dos source, 
or the amiga source, then there is no reason to remove anything. If the
original tarball uncompress into a single directory, then it is just a
matter or renaming the tarball into something like
package_upstreamversion.orig.tar.gz.
