The license of ABySS 2.0 is unchanged from ABySS 1.9. The license of ABySS and all of the files contained in  https://github.com/bcgsc/abyss are described in https://github.com/bcgsc/abyss/blob/master/COPYRIGHT

The licenses of https://github.com/bcgsc/ntHash and https://github.com/bcgsc/btl_bloomfilter do not apply to  https://github.com/bcgsc/abyss

As for ABySS's existing "non-free"ness for pre 2.0, John Chilton has pointed out that due to their GPL licensing the extra restriction is removable
